Background
Where Canon and Jack go separate ways
There is no canon about Jack's childhood, as we first meet him mid-con, when he is sometime in his thirties with his career as a Time Agent behind him. As such, a canon childhood and background was constructed for him.
Jack was a designer baby, brewed up in a lab from the genetic material of his parents in order to ensure he was one hundred percent human, with no alien taint, a common prejudice in the time and place he was born. However, for reasons unknown, they never returned, and when he was uncorked from his incubator he was place in a government run institution. He remained there until he was twelve and then he escaped and made his own way in the world, travelling from planet to planet, doing all sorts of odd jobs and whatever he could find to survive.

Coming to Fandom
Jack was originally sent to Fandom by the Time Agency, who wanted to exercise a degree of control over him that they hadn't had the first time around. He shook of their control, had his memories wiped, but the Doctor (Tenth) got them back.
Unfortunately, Jack was pulled into a time loop, set to relive one day over and over again, after which he disappeared from Fandom, leaving no trace and no way to find out where he had gone.
Jack was pulled into that time loop because the Time Agency was trying to get him back under their control. Captain Jack Harkness, who leads Torchwood in 2006 Cardiff, discovered that his younger self was at Fandom and what the Time Agency was trying to do, and stepped in to stop it, using back door contacts that he had maintained with certain people in the Agency. He struck a deal with them: he would wipe young Jack's memories of everything that had happened at Fandom, so he would have no recollection of the Time Agency's involvement, and ensure that Jack went on to join the Agency after Fandom, and in turn they would stop trying to suborn him.
Captain Jack agreed and pulled Jack out of the time loop where he had effectively been held in stasis for several months. He explained the situation, in a heavily edited and extremely manipulative fashion, and Jack agreed to the permanent memory wipe.
Before this happened, Jack recorded some information about his time at Fandom, so he wouldn't be completely lost when he returned there, most notably his relationship with CJ and that if CJ was missing, he could trust M. Parker.
He woke up in his room, with no memories, watched the tape, called Parker, and then went out to try and fake that he knew what was going on.
Living Arrangements
Jack is on his own in room 215, and he's customised it to include a hammock, installed by Sam Carter. There's also a plant in the room, which holds a position of some importance, as it was gift from Cedric Diggory, to replace the dead plant that was in his room when he returned to Fandom.
During the 2006 Summer Semester, he was in Seahorse Cabin, on the B side, with Sam Carter, Cedric Diggory, and D'anna Biers.
Relationships
Jack flirts with everybody. Prior to leaving Fandom the first time, Jack was involved with Vala Mal Doran, during which relationship Aeryn Sun shot him. He was also involved in a sex and friendship relationship with M. Parker, which led to them developing a very strong friendship, giving him someone he could depend on when he returned with no memories.
CJ Cregg adopted him during his first stint at Fandom, and the Doctor (Tenth) assumed a paternal role in his life. When he returned, he remembered none of this, and CJ and the Doctor were gone. He made contact with CJ and sent some time with her, but he didn't remember CJ and gradually he just stopped contacting her.
Isabel Evans assumed a position of great importance in his life upon his return, as she and Parker were primarily responsible for helping him readjust to life at FH and deal with everything he'd lost. He has never had sex with Isabel, though it was close.
Jack had a fling with Demyx, and several with Jaye Tyler, with whom he maintains a friendship. He also began what was supposed to be a fling with Cedric Diggory and Sam Carter, but they ended up being much more than that, to the point where he is in an exclusive relationship with them both. They are his 'thingies'. River Tam also became a 'thingy', though his relationship with her is much less complex.
